Use an Enchanted Bean (found in Beanbat Chamber of the Bat Hole) to plant a Beanstalk and complete the quest. This needs to be done before you can access The Penultimate Fantasy Airship, The Castle in the Clouds in the Sky, or The Hole in the Sky.
